I gotta go with Koops on this one, he's definitely my favourite. But in terms of power, Baby Yoshi is probably the most powerful.

have to go with Baby Yoshi, Yoshi rules the game, for the original Paper Mario 64 I liked Bow but in Thousand Year Door Baby Yoshi's the boss!

Watt's my all time favorite. Her defense-ignoring attack got me through so many annoying shelled enemies. And she was just adorable!As for other liked partners, I liked Goombella a lot more than Goombario, as far as the info-givers went. And Vivian was really awesome as well.
