I'd say AW:DS makes the best use of the touch screen while still having superb gameplay.

Phoenix Wright. It's the only game where I liked using it, and using buttons was actually a pain compared to the touch pad.

The Trauma center is really good... I just started playing with it today and I loved it

canvas curse was the most innovative, but warioware kept me entertained and more involved.

I don't have that many, but of those I own, I'd have to say either Nintendogs or Animal Crossing: Wild World. Both offer a great use of the touchscreen (although AC:WW offers button use though, however, the interface this way is very unintuitive).
