for sapphire, i restarted my game and played it 2 times. the first time i used it for kyogre. the second tome it was real silly. i used it for a bagon. 
for greenleaf, although i have already catched all the legendary pokemon there was to catch already, i still didnt use my master ball.

For RBY, Mewtwo. Crystal, the first Legendary Dog which appeared, bar Suicune, which happened to be Entei, I believe.. Emerald, Latios. Usually on the legendaries who flee, because I'm hopeless at chasing them down.

gold/silver-Snorlaxfire red/leaf green-the dog which appears first(for me it was suicine)ruby/sapphire/emerald-rayquaza,latias,kyogre respectively

blue/red/yellow: everything (missing no cheat) cue evil laughsilver/gold: i actually didnt use any of my master balls (i had 2)saphire/ruby: all of the dogs (yet again i had more than one, due to reasons im usure)

master ballWhat Pokemon do U use ur masterball on?For myself (i havnt finished crystal or emerald)Red/Blue/Yellow - Mewtwo (Obviously)Silver/Gold - Which ever dog comes first (Lugia and Ho-Oh arent that hard to catch with ultra balls)Ruby/Sapphire - Latios/Latias (yes u CAN catch Rayquaza with ultra balls, tho it seems impossible, Ive done many times!)

Didn't use it cos I like to have each of every kind of ball...Also, using masterball destroys the fun of catching legendaries pokemons. (Hated repeating states in VBA though, especially for the dogs and latios which can run away)

well in red/blue mewtwo but i have been able to see where u can get him with an ultraballthe rest usually the legendary but every now and then ill catch like feebas or scyther or something with it

I'd use it on the first legendary that can run away (i.e. Latias)And BTW Sparkingwonders, They're legendary cats, not dogs, many people get mixed up.

I use it on Entei or Suicune (whichever comes first) since I don't really like Raiku. Or then Rayquaza, since I accidentally killed Groundon without saving before.

I think the first time i played red i used the master ball on Mewtwo. Gold i used it on ho-oh probably. Then i used it on Latias in sapphire cuz they just run away otherwise.
