I once used my masterball on a poliwag by accident. 
it was quite sad. 
Later on though, i caught a Lugia with a poke ball so everything turned out fine after all.

I use mine on pokemon that will run. Ie: Lati@s, Raikou, Entei, Suicune.

Ive only used my masterballs on Red and Blue i havent played emerald, ruby or saph yeton red and blue i used the missingno cheat

on red/blue/yellow mewtworuby/sapphire latios/latias or i just use gameshark and have unlimited masterballs so much easier no choosing

I use the masterball on the level 70 pokemon in gold and silver, Mewtwo in red and blue, and groudon/kyrogue in sapphire and ruby.

For me I would done it with mew. It really hard to catch! Reyquzza and Latios/Latias are easier to catch!

On my GBA(Poke Sapphire), I used it on Kyogre.On my VBA(Poke Ruby), I used it on Latios. =P
