I would use Masterball on the legendary dog, it is hard to catch on regular ball.

Blue/Red==> MewtwoSilver/Gold==> LugiaSapphire/Ruby==> Latios/ Latiasuhh basically i kept on loading save states till the point i was able to catch them will just regular balls

Red/Blue/Yellow: Mewtwo. After I learned that you could catch it with an Ultra Ball, I stopped using the Master Ball.Gold/Silver: Since you can duplicate the Master Balls in Gold and Silver (not Crystal), I use them on the legendary beasts. It's just a waste if you use it on Lugia or Ho-Oh. Crystal: You can't duplicate Master Balls in this one, so I don't use it.FireRed/LeafGreen: If I'm really desperate, Mewtwo, or the legendary beasts. But so far that didn't happen.Ruby/Sapphire: If you're really desperate, catch Latios, or Latias with it. I don't use the Master Ball in these games.Emerald: Since you can again duplicate the Master Ball, I use it to capture Latias/Latios.Diamond and Pearl: I don't know since I don't have the game yet.Colosseum: Use it on Tyranitar. It is a pain to catch, but I know you can catch it with an Ultra Ball.Gale of Darkness: Don't bother using it.

R/B/Y MewtwoG/S/C Lugia or HoHo. Sometimes the legendary dogs. S/R/E Generally Latias or Latios. Whenever I can find them.

well I use master ball only if pokemon drives me crazy I mean I throw pokeballs when he's realy hurt but nothing then I use master ball.
