Definatley Latios/Latias in Ruby/Sapphire, and depending on whether you have Ruby or Sapphire use it to catch the one that randomly pops up after beating the elite four, not the one found on Southern Island. I caught Raquazza with a pokeball!

on legendary pokemon that always flee. IF they dont run I wont use a masterball^^

used mine on Rayquaza. haha i caught everything else with a regular pokeball. including mewtwo deoxys so on. haha its pretty ez if u think about it. 
i just didnt want to use too much time catching rayquaza. haha

In Blue and red everything 
coz of the Missingo cheat but int he rest i never actually used it beacuse i wanted to save it for the special event pokeomon but have never been able to get to a pokeomon hosted event to get them.

l think ln silve l copied 20 of them and catch lugia, oh-ho or ho-oh with it and then l tried these master balls to my blue yellow and red and gold and .........yea and cristal.like when l wasn't cheating l just use it on mewtwo!that for sure mates

Most of the time you can go through the whole game witout using it but the main pokemon i would use it on would be raquanza it is like the only legendary pokemon that i couldn't catch with a great ball or ultra ball as for diamond and pearl i still haven't aquired the games

I used it to catch in red blue yellow mewtwo, in silver and gold i never used it. the dogs are easy with speed balls.

I used the masterball on Mewtwo, Lugia and Latios.I kind of regret using Master Ball on Lugia. It makes it that much harder to capture Entei, Suicune and Raikou.
