In Blue/Red/Yellow, I'd use it on mewtwo. Silver/Gold, Lugia.

I used my master ball on Deoyxes in Pokemon Sapphire and a Lugia (birth Island) in fire red.

my masterball was used on mewtwo, the famous jerkish pokemon ever. Regret doing it, since i can capture legendary pokemons without master ball. i captured zapdos with only ultra ball

i tried not to use the masterball coz it was kinda cheating and to easy, i like to defeat/catch the legendary pokemon farely.

Blue/Red/Yellow: Chansey (hate those ******* rare hard to catch *************!!!) I used my masterbal whit red/yellow on a Mewto/ Ruby and Sappihire ( i forgot names

That is pretty much what i use my masterball for.
