I prefer OoT to Super Mario 64. Not that SM64 was a bad game or anything, it just got to be boring after a while.

I'm not entirely sure how you can compare these two games. About the only thing the two games have in common is being Nintendo properties and originally being released on the Nintendo 64. Outside of that these two games differ in terms of mechanics rather dramatically. Zelda: Ocarina of Time is an action/adventure game that takes place over the land of Hyrule and is largely filled with puzzle solving and boss fights. On the other hand you have Mario 64 which is largely a platformer.
I guess, you can argue which one you enjoy playing more, but this has more to do with your preferred style of gameplay rather than the games themselves.

I prefered Ocarina of Time for the mass exploration, however SM64 still kicks ass.

I have both games, and I don't know why but playing super mario 64 for too long always gave me a headache. The camera angles always spun around too much for me. I pick Zelda OoT no question about it!

Both games were great examples of the 2D to 3D transition. Nintendo still uses the tricks they developed for these two in games they make today. But OoT was a technically more advanced game (camera, graphics, speed, size). It also had a great storyline. Zelda gets my vote for best of the N64.
