my disc had master quest and ocarina of time on it

You probably had that other disc withg just those too.

Master quest is only with The Windwaker when you buy it.

Master Quest is on the Legend of Zelda: Ocarina of Time gamecube disc, since it was never released on N64 as Nintendo planned it to be.

I have beaten it 3 times but I can't figure out how to get the last fairy stone onOoT.

What do you mean last fairy stone? If you mean the great fairies fountain, you need the golden gauntlets from ganons castle, shadow room, they are required for the fire room, same physics with the granite stone (go near it and press the action button, i am having a problem finding the last piece of heart myself
