Majora's Mask and Ocarina of Time are the best sequels out there (the best games ever, really) but Star Fox 64 is a close runner up.

actually, there are quite a few games with really good sequels. My personal favorite would have to be the final fantasy series.

most of the zelda games. they are almost all amazing. but to be fair, some of them, like ocarina of time.. while it's a great game, i wouldn't really consider it a sequel. it's not a DIRECT sequel, anyway. just the next game in the series.banjo-tooie was amazing, definitely.. and i think i'll have to go with that.earthbound was a GREAT game, but i don't really know if i can say it's my favorite sequel since i've never played mother 1 or 3.

I pretty much always liked the Mario and the Mega Man sequels just fine. But I do agree that in most cases, sequels don't stand up to the originals.

Banjo-Tooie. It was less challenging than Banjo-Kazooie, but still fun to play.

Recently I've discovered another sequel that I like, which is rare. I think they did a great job on Star Fox Adventures. Another is the Paper Mario series, the one for Gamecube was pretty good, but nothing can ever beat Super Mario RPG for the snes!
