Kingdom Hearts 358/2 Days made me absolutely ball my eyes out at the end: "But who will I have ice cream with now?" lol I actually cried during that whole cutscene.

No, I don't think so. There are a few that had an excellent story and everything, but I don't remember ever going and crying because of one. I mean, I never played FFVII when it came out, so I already heard all about Aeris/Aerith Dying. I guess the Opera scene from FFVI was pretty touching, but I don't think it made me cry.

Like the user above me, I cried at Pokemon Mystery Dungeon. I also cried during Kingdom Hearts II and Tales of the Abyss.

Tales of Symphonia made me cry several times the first time I played it. So did Star Ocean till the Ends of Time and Phantasy Star Universe. Other than that, no.
I'm not crazy, I'm Insane.
I'm not a freak, I'm Weird.
I'm not dumb, I'm Mental.
I'm not creepy, I'm Unnerving.
I'm locked inside my own mind....

Check out The Walking Dead by Telltale Games. The game's more of a movie with you making choices but I've never been more emotionally invested in a game in my life and it wasn't even that long.
Looking forward to playing Season 2 soon.

When I first played the original Kingdom Hearts for the Playstation 2 I was really excited for the storyline and gameplay and when I got the new HD Remix for the PS3 I got goosebumps when the beginning song came on. I didn't quite cry but I feel as though I could've if I wanted to!

As many other has already said: Pokémon Mystery Dungeon. Not so much with the first game, but with the third one and ESPECIALLY with the second, I cried like a baby...
