I would recommend Fire Emblem: Awakening. It's RPG + Turn based strategy.

Don't forget you have Legend of Zelda also, and it's the N64 success game Ocarina of Time. I think the game is the best in the saga.

Those named are certainly good, Etrian Odyssey IV should be awesome as well, if you don't mind games being hard and lengthy compared to the easy 20 hour games anyway. Monster hunter 3U should also be great. Castlevania might also be nice, Castlenavia and Monster Hunter are both getting their demo in the 3DS shop this thursday normally too

Well it seems that everyone has recommended some great games so far so I won't be redundant. I will however recommend Resident Evil Revelations, it's arguably the best 3DS game out there (maybe not so much with the recent release of Fire Emblem: Awakening) It was the first 3DS game I purchased and I still pick it up to play on a regular basis.
You mentioned you are an RPG fan so I'll also recommend Tales of the Abyss, it's a great port from PS2 and a pretty solid RPG.
Check out Kingdom Hearts: Dream Drop Distance and Code of Princess if you're into the action RPGs.
I don't want to overwhelm you but I'll just throw out a short list of some of my 3DS games just to give you some ideas.
Sakura Samurai: Art of the Sword (E-Shop, Action)
Dillon's Rolling Western (E-Shop, Tower Defense, Action)
Mutant Mudds (E-Shop, Platformer)
Gunman Clive (E-Shop, Platformer)
Adventure Time: Hey Ice King! Why'd You Steal Our Garbage!?? (Retail, Platformer, Action RPG)
Check Out the E-Shop! There are tons of great games to download.
Some games on my E-Shop wishlist are Unchained Blades a hardcore first person dungeon crawler and Crimson Shroud a tribute to table top RPGs and an overall good RPG.
death doesn't just border on insanity, it
wallows in it.

Like one of the posters above, I definitely recommend Tales of the Abyss. It's one of my all-time favorite games and the port does not disappoint.
Also, Luigi's Mansion: Dark Moon (is that out yet?) looks rather promising, if you were a fan of the first game.

If you ever tried - and even if you didn't - Lugis mansion way back when the gamecube came out, I recommend Luigis mansion 2. The 3d works great with it! It also ports really well from cube to handheld. I believe it works even better because it seems to fit the purpose for all the features of the 3ds compared to using a joypad to navigate the mansion and bag yo some ghouls!
another worthy title is zelda OOT. N64 classic turned hand held. Its got masterquest from the gamecube release of it on it too!

Some good games I know of: Project X Zone(just play the first demo and you will see why), Fire Emblem: Awakening(I had the guts to play the demo on the hardest setting... and I got my butt beat... hard)(Note: for the Fire Emblem game for the 3DS don't do the hardest setting(lunatic) and classic mode(a character dies or has bad injuries(to the point they can't fight)(i.e. Lissa, Fredrick, Lucian, and whoever marries Chrom) for GOOD because those two settings together make the game very hard ), Mario Kart 7, Etrian Odyssey IV: Legends of the Titan, Animal Crossing: New Leaf, Pokémon X/Y(comes out in October of this worldwide), Pokémon Mystery Dungeon: Gates to Infinity, Legend of Zelda: Ocarina of Time 3D, Kid Icarus: Uprising, and Lego City Undercover: The Chase Begins(trust me, you will be amused by it). All of them are good games with the only ones not out right now being Pokémon X/Y. One thing that I have to say, finding a physical copy of Fire Emblem: Awakening is not easy, but the most likely place to find the Fire Emblem being Gamestop. Hope that helps.

I'd say Devil Survivor: Overclocked. It's a remake of Devil Survivor 1 for the DS and is a tough but fun game in the standard Shin Megami Tensei style.

You are Forgetting Monster Hunter 3 Ultimate. One of the best games on the 3ds (and my personal favorite). I highly recomend it.

I'd also like to suggest Shin Megami Tensei 4, if the occult and old-school, complicated but rewarding RPG mechanics are your thing. I'd also like to put in a good word for FE: Awakening. Fun characters and fantastic characters. Simple to pick up, but can be hard to master.

There's such a wide variety of games on the 3DS.
Mario & Luigi Dream Team is a great RPG, full of funny moments, and the classic goodness of the M&L RPGs on the previous consoles.
If you're into puzzlers, there's 2 Professor Layton games out on the 3DS also, tons of challenging puzzles, more of the good story-driven game that makes you want to keep going.
Then there's the obvious Pokemon X and Y.
Project X Zone is not bad either as a SRPG, crossover of many companies into a single game.
And there's many more, but I don't remember them by heart...
