my son (5 years old) want to play pokemon with my NDS, but i don't know what is the best version for him.

I'm sure if he's an avid fan of the Pokemon series' he would like any of the DS versions of Pokemon, as i myself do, of course. Well, the best one in my opinion is form Pokemon Black and White series generation. It's called Pokemon Black 2, or you could go with White 2 since either one is fine. The only difference is a certain Pokemon show up/appear more in one version instead of the other and the legendary Pokemon are different between the two. It was also the latest Pokemon video game they made for the Nintendo DS i believe (aside from a few others that play a little different like the Mystery Dungeon series and Pokemon Conquest).
Really, take your pick at any of the following and i'm sure he'll like it. There are, however, as few i did not include (Ones from the Mysery Dungeon series' and Pokemon Ranger), the reason being that with Mysery Dungeon you simply play as the Pokeomon itself and make friends with other Pokemon, where as the other games you can play as a character (boy or girl) and catch them. As far as Pokemon Ranger i'm not quite sure since i've never personally tried it. Also, if it's a 3DS then he'd really like one of the two newer additions to the series' like Pokemon X or Pokemon Y.

Personally I think the franchise should have stopped at D/P - Platinum. Everything was in place, and admittedly I prefer the Tm system in B/W but it just felt like there were too many in total after D/P/Plt.

Yeah i thought that too, but apparently people seem to love that last (possibly last) generation of Pokemon. I still haven't even tried X or Y yet. Debating whether i really want to or not. The legends look pretty cool though.

I found the most enjoyment from the Hoenn generation. It had the most verbose environment, with a lot of variation between areas. It was also fun to customize a secret base, which gave a little extra replay value, and felt like it spanned the longest (in terms of a first run).
You can also try the Sinnoh generation, the 4th gen seemed to have a good amount of cool and fun Pokemon to play with.

I think the best pokemon version was pokemon heart gold or soul silver as it is longer then the normal ones having 16 gyms it lasts longer.

if it is a regular DS get the GEN 3 (Ruby Sapphire for Gameboy advance) not counting the first remake. even though it can be trick it is very fun in my opinion. It can work on DS

As someone above mentioned, if you have a DS Phat ( the big one that has the slot for GBA games) the best games are the 3rd gen games like Ruby, Sapphire, and Emerald. Which game you get does not matter, but Emerald has a bit more content.
