Lugia and Mewtwo are my favorite, although Entei is pretty cool too.

It has to be Jirachi for me. Who doesn't want a cute li'l genie. What I really like about him is his versatility & haxyness in the metagame.

I like Raikou. The electric dog pokemon. I just like him just for the simple fact of how he looks. He looks so badass.

I have to agree with the OP - Mew was teh shizzle. I was one of very few in my gamer circle to have him, and so everyone hated me for it, oh wells.

I find Ho-oh to be very visually appealing. 
Its a very beautiful Pokemon. And powerful to boot! So I'd have to say Ho-oh is my favourite, if we're not including the dogs or the birds.
