Suikoden II, without a doubt. It is one of the few games where I think the characters behave human-like when someone close to them dies, which is an awesome thing in itself, but as far as games about war and politics go, this is pretty much the landmark if you ask me.

Golden sun for the GBA had an extremely good story to it. Any of the FF games also have good stories

in my personal opinion Star Ocean the second story has a great strory.

My favorite storyline is FFVIII. I like the whole romance side plus I like how they were in the school environment.

final fantasy 7 and 10 all the way, although 12 is a 100+ hour game in itself

FFXII had a great story....I fell in love with Earthbound's though...right away. Something about a modern day RPG at that time that made it much more intriguing.

Xenosaga even if II was god awful... best lesbic RPG story i have ever played.... Best lesbic story Shoujo Kakumei Utena

Doh, forget the name of the game. The one that had Ness as the main character has a really hilarious storyline. Oh yeah, called Earthbound.
